Alignments fall into the following three categories: family alignments including sequences that are less than 55% different from each other; superfamily alignments containing sequences from different families; homology domain alignments containing homologous segments from different proteins. Annotation information like superfamily names, keywords and taxonomy are derived from the PIR-International Protein Sequence Database. The file PIRALN.REF_Z contains the PIR-ALN database in compressed form. The PIRALN.NAM file is a text file containing the database citation. The other PIRALN.**X_Z files are compressed index files used by the PSQ and ATLAS database query software and are described further in the PRNBRF.TXT document in the anonymous/pir/db_vms directory. !!!!!!!!!!!!!!NOTE CHANGES IN FILES AVAILABLE !!!!!!!!!!!!!!!!!
